Wow - I never had that kind of problem with the controller, that wasn't actually a hardware issue!
Do you have a larger drive (120gb, 160gb) that you could try replacing the 80gb with? I'd hope that it would be able to properly rebuild with a larger drive.
Otherwise, if you do go the re-install route, try making a Mondo Backup of the system first - then, to reinstall, you just stick the CD in and boot, and it'll repartition and restore all your data. Makes life easy.

Well, both drives I tried to swap in are larger (slightly) than the one it was replacing.
Mondo backup would be interesting, but maybe more hassle than it's worth to setup. I'd have to backup across the network and burn it somewhere.
Probably simpler to just reinstall at that point.
